If your question isn't covered by this FAQ and is related to GML, Drag & Drop, or any Game Maker question not specific to the Mac, post it in the Novice & Intermediate forums.
Otherwise, if your question isn't covered by this FAQ, and if it is not a general Game Maker question, and if it has to do with GM4Mac, post it in this forum.
FAQ:
Q: What is Game Maker for Mac (GM4Mac)?
A: Game Maker for Mac is a port of Game Maker to Mac OS X, the Macintosh operating system.
Q: What can GM4Mac do?
A: GM4Mac can do anything Game Maker 7 can do, with the exception of mplay multiplayer. GM4Mac cannot and does not have any of the functions/syntax/features of Game Maker 8.0 and Game Maker 8.1
Q: Is GM4Mac compatible with the Mac App Store?
A: Yes. GM4Mac apps can be uploaded to the Mac App Store.
Q: My GM4Mac app that I uploaded to the Mac App Store was rejected! Why?
A: As a general rule, if you're asking this question, you shouldn't be posting to the Mac App Store. The Mac App Store is a place for professional developers to upload apps and games, it is not a game sharing website like YoYo Games or Game Jolt. The Mac App Store is intended for serious, professional developers. Therefore, you should be able to take care of your app's technical issues by yourself.
Q: Does GM4Mac have x function or feature?
A: If it's not covered in the GM4Mac manual (available from the menu bar, Help>Contents), then no. You can get additional functions and features through Game Maker Extensions.
Q: Game Maker Extensions are compatible with Game Maker for Mac?
A: Some of them are. As a rule of thumb, only extensions from the Dylib forum are compatible with GM4Mac. For Extension developers, GML based extensions are compatible with GM4Mac.
Q: Can you open GM 8/GM8.1 files in GM4Mac?
No. However, you can goo and download Lateral GM http://lateralgm.org/download.php
Load up your GM8 game, then save it as a new file. Then you can open it up in GM for Mac.
Q: Will GM4Mac gmk files work in Windows?
Yes, they will work perfectly.
Q: Help! There's a bug!
A: Report it here.
Q: GM4Mac crashes on startup!
A: Reinstall it.

The registry portion is not correct.
The GM4Mac runner emulates an unpopulated registry. The functions work just fine.

Is there anything in particular you have to do to the .app after it's compiled to make it compatible with the app store?
I read on a requirements list that apps can't create extra files on the system. Is it possible to save things like .ini files inside of the app bundle itself while it's running? Or can you create a folder for the game in the Library directory and still have it accepted into the store?

and you have to have the game create the necessary folder in the library directory. Changes inside of the app itself will be rejected.
